Yes exactly - a longer duration Perdo immediately and permanently destroys what is present, then continues to destroy anything of target type that enters the area for the duration. What is destroyed does not come back when the spell ends.

I think I just made the same mistake with durational PeCo effects, one of my players will have to rework a spell.

There have been several mistakes about Perdo here. If you're destroying a property, the property returns afterward. So, for example, PeTe to make a rock weightless will not do so permanently; the rock will only be weightless for the duration of the PeTe effect. It's important to remember that there are essentially two classes of Perdo effects. The question to ask is whether you're worsening/destroying the thing itself or a property of the thing. That will indicate what the duration will do.
