Under Twilight one of the possible option is the gaining of a major or minor "mystical" virtue. Does that include Hermetic Virtues? Is it only Supernatural? Is there a list? How do people usually decide which one?

We've doled out Hermetic virtues although I can't recall how often. Decision is made by the entire Troupe, suggestions are made based on the cause of the Twilight and quickly the field gets narrowed down and we make a decision. I only remember one such occasion where an Minor Focus was bumped up to a Major version.
Honestly anything that seems appropriate. The same is true of flaws gained through twilight.
The twilight experience is essentially an adventure that the magus goes on alone, and at the end of that adventure they gain some kind of insight / understanding / whatever. To save the rest of the group, you don't typically run the adventure itself unless the whole group is keen.
One thing you could do, for example, is give the player 5 minutes to tell a short story of their characters' twilight experience, then award a reward that seems appropriate to the story. This lets the player try and 'game' for a specific reward, but ultimately leaves the decision in the SGs hands.
I'm in Christian's troupe, so can only really echo what he wrote.
I just want to add that Hermetic, Supernatural and even Mystery Virtues seem fine to me. Perhaps even general ones.
If you went into Twilight while casting Gift of Bear's Fortitude on yourself, Tough might not be the obvious choice, but it would still make sense, neh?
