Still finding some minor things in Definitive Edition file, but I'm bordering on finding/fixing more original PDF errors now. The last major thing I believe was the Character Templates section, which has been fixed and formatted now. Now question: Anything else needs fixing in this?

What do you guys think of starting a new folder, of "Annotated" works? Adding commentary to the Open Content, e.g. adding to the Definitive Edition's Obstacles chapter that Art & Academe changes how disease works and linking to it (if such linkage is possible in markdown, assuming all files are in the same folder... ?).

We can do that. Linkage should work even if in different folder (../), but may be easier in same - although that might be messy. The folder names would need to be stable, so I'm wondering if we should still use "reviewed" or update with a final choice?
Yes, we need a better name for the finalized files' folder. Perhaps "Official", as in "Officially relseased by Atlas Games", as opposed to third-party or fan-created material ?
Then the question is do we just change the folder name, or do we move things from reviewed to it only after a final manual review ?
If we do decide to create an annotated version of the files, we'll need to decide on that folder's name too. "Annotated" is one option. "Glossed" is another.
What about just "official" for the reviewed, "official-wip" for the stuff not done? Btw, when you are done with one, you can just shift the file yourself directly to reviewed/official.
I'm not a fan of "glossed". If you want to annotated version files, what about an "official-annotated" folder? Links would just use ../official/[file] I believe, and it would be same for 3rd-party ofc.
On another note, a fellow by name of garin1000 submitted quite a lot of nice fixes for Definitive Edition - and mentioned something about translating into German. Are you on the forum here buddy? (I can't list garin1000 as a name).

"official-annotated" sounds fine. However, maybe we should hold off on that idea. We're still making changes to the "reviewed" folder files, finding errors. I think annotation should wait until things are more stable.
